The documentation states that we're able to output to either a file, or a raster dataset inside a geodatabase. However, there doesn't appear to be much information as to when I should use one or the other. What are the key differences between the two?

It might differ by data and hardware. You should probably benchmark performance both ways with your own data. Other considerations include what clients you have reading the data (the FGDB API doesn't support rasters).
